Oh there are. Typically though writers and teams don't include options in the length of the deal. So if Happ agrees to a 3 year deal, the team option would be for a hypothetical 4th year.

The exceptions to this are really weird contracts like Jake Arrieta's with the Phillies, or presumably the contract that Bryce Harper will sign where there are tons of opt outs and they just have to describe it in detail. But for a boiler plate X+1 team option type deal, they usually just report that it's an X year deal.

They probably do 2+ a team option but make the buyout on the team option a pain in the *** for the team.

Something like $14MM year 1, $14MM year 2, $14MM team option for year 3 with a $4MM buyout, so the net is $10MM. Yankees get out of it if Happ completely bombs year 2, but Happ gets decent security knowing that the net $10MM would be hard to do much with on the free agent market.
