Probably puts them in as the 6th seed and eliminates the Saints? Since we hold a tie breaker over them?

Not sure

If you do playoff predictor and 49ers, Saints and Eagles all end up on same record, Eagles finish 6th, Saints 7 and 49ers 8. If more than 1 team tied on same record and they haven't all played each other it goes on conference record doesn't it?

we lose the tie breaker in a 49ers/saints/eagles 3 way tie

It comes down to conference record if that eventuates according to this - https://www.nfl.com/standings/tie-breaking-procedures

Three or More Clubs

(Note: If two clubs remain tied after third or other clubs are eliminated, tie breaker reverts to step 1 of applicable two-club format.)

  1. Apply division tie breaker to eliminate all but the highest ranked club in each division prior to proceeding to step 2. The original seeding within a division upon application of the division tie breaker remains the same for all subsequent applications of the procedure that are necessary to identify the two Wild-Card participants.
  2. Head-to-head sweep. (Applicable only if one club has defeated each of the others or if one club has lost to each of the others.)
  3. Best won-lost-tied percentage in games played within the conference.
