I love Dumb and Dumber, but Jim Carrey is better in Ace Ventura: Pet Detective. I went with that one.

Dumb and Dumber is possibly the funniest, most rewatchable comedy ever made.  It is the Shawshank Redemption of comedy.  I cannot say enough good things about it and it perhaps more than any other comedy has seeped its way into American culture.  There isn't a more easily recognizable list of quotes I don't think.  Still, The Big Lebowski is the better movie.

I have many times throughout this tried to take my own personal preference out of it and go for the better movie. 

This whole challenge is really depressing to me due to the number of bad movies that have won and good movies that have won in the wrong genre.  It's a very depressing sight when inferior films win and validate horrific opinions.  Slowly losing interest, but at least it looks like The Big Lebowski might get the credit it deserves.

Tommy Boy should be winning this by miles and miles.  Two other 1990's movies I forgot to nominate (but would have had no chance to win) were:

Detroit Rock City
The Adventures of Ford Fairlane

For the 2000's category, I hate to say it but I haven't seen a single one of those movies.

Not in my eyes. Dumb and dumber was great dont get me wrong. But The Big Lebowski was a true masterpiece of cinema in terms of story telling, acting, easter eggs, directing and then the massive amount of comedy that elevated the whole thing. 

The way @Outpost31 goes overboard for The Thing is how I look at The Big Lebowski. Infact I probably take it further cause that movie to me is the GOAT out of any genre.
